Flame Organ

The cheapest farm is Tanzee Ignis at Level 10 – 12. It drops 1 – 2 at a 100% rate and has 27 spawn points active per day/night cycle — nothing else in the game is as easy to farm in bulk. For higher volume per kill, Majex at the volcano sanctuary (Lv 35 – 38) drops x2 at 100%.
There is no reason to farm Flame Organ from a Level 77 World Tree Pal. The organ is identical.
Ice Organ

Ice Organ is the Cryst family's material, plus one outlier:

Muffly at Level 15 – 16 in the Yellow A region is the cheapest Ice Organ farm by a wide margin — and it is worth catching anyway, since its partner skill raises your capture rate against Frozen Pals.
For bulk, Moldron Cryst at 4 – 5 per kill is the best yield in the game, though it is a Level 78 World Tree Alpha.
A useful clustering note: Univolt, Elgrove, Rayhound and Beakon Cryst all share map cell worldtree_9_07_I at Level 75 – 77. One trip covers four Ice Organ sources.
Electric Organ

Prixter Lux at 4 – 5 per kill is the standout yield, and it is worth having in the party anyway — its Scorpion Longwave partner skill converts your attack type to Electric and adds 30 – 50% Attack.
Puffolt in the Sunreach Sky Islands (Lv 63 – 64) and Slowatt (Lv 65 – 66) are the reliable 100% options if you are already up there.
Note that Snock Lux is a dungeon-only spawn at Lv 74 – 76, so it is not a farming route — take the organs as a bonus if you are already hunting it.

The rule that runs through all three: organ quality does not scale with Pal level. A Flame Organ from a Level 10 Tanzee Ignis is identical to one from a Level 77 Eidrolon Ignis. Always farm the lowest-level population of the right element.
This is the same logic that governs condensing fodder, and for the same reason — the game does not track where the item came from.
What Organs Are For
